Out of the two options that I know of for turbo-ing an NA which do you recommend?

1) Using T2 Manifolds (with some JB weld) + TB + T2 throttle cable, a S5 T2 turbo w/ downpipe, FMIC w/ BOV (adapter, not welded in), SAFC2, T2 oil baffle and front cover, using an oil pedestal for the feed to the turbo

2) S5 T2 turbo w/ downpipe, T2 manifold adapter (outsourced), FMIC w/ BOV (adapter), SAFC2

I've read Maximum Boost and read threads on the RX7club, is there any other research material you recommend?

Would using an upgraded exhaust manifold eliminate the need for the manifold adapter to clear the intake?

Reason why I'm considering a turbo NA: I will soon have a new DD, I've reached my goals for my NA project (a reliable fun NA car), need for more acceleration, recently rebuilt NA motor, seems to be about the same cost as a turbo swap except for the fact that I don't want to rid of my fresh motor (my other opion is starting a new project from scratch with an 87 T2)

You can run as much boost as you want as long as you can tune it. But generally the limit when using the NA ECU is going to be as much boost as the stock turbo will run (around 14 PSI at the most before it starts blowing heat and oil).

With a standalone you can do whatever you want. I'm currently running 13 PSI on a GT4088R and as soon as that is tuned, it's going to 18 PSI.

You should run 550CC primary and 720CC secondary injectors.

If I go this route I think I will go with the custom exhuast manifold, S5 turbo, custom downpipe, T2 injectors, SAFC2, and a FMIC.

What boost levels would you deem safe with the 6 port motor? 8-10 lbs?

Would you recommend bigger injectors then the stock T2 sizes for this setup?

Both have their advantages and disadvantages. If you use the TII manifolds, then there is very little to fab since all the stock TII parts bolt right up. You can use any aftermarket TII part like exhaust, etc. But if you are using all TII stuff, why not just install the whole TII engine?

Using the manifold spacer (or rather, a custom manifold) is more in line with the original "turbo-NA" approach of my original project. It's the method I still prefer since it uses as many NA parts as possible. Though the spacer is a bit of a hack, and a custom manifold is much preferred.
