First, don't do it unless your printer has the heads on the cartridge. If you printer has the heads on the printer (like most Epsons and higher end models from other manufacturers) and you clog them, then you'll be looking at a new printer. If the heads are on the cartridge, then the worst you can do is kill the cartridge.
Second, don't expect to get as high qualit a print out then with the manufacturers ink. Their ink is specific to each model of printer, while aftermarket ink is generic.
I refill my cheap Cannon BJC4300 that I use as my eBay printer, because it costs 1/4 of what buying a new cartridge would. But I wouldn't risk it with my good Epson.
